DRM, in almost every case. A protected EPUB is encrypted and tied to an account, and no converter can decrypt it — ours included. Files you created yourself, or bought from a DRM-free store, convert without any trouble at all. EPUB has no fixed pagination, so page numbers are meaningless, and complex layout — tables, equations, multi-column — degrades badly.
Barely smaller, and that is expected. An EPUB already holds its contents in compressed form, so general-purpose compression has almost nothing left to find and the archive lands within a few per cent of the total it was given. Pack it anyway for the reasons that have nothing to do with size: one file to send instead of forty, one download, one checksum, and the folder layout preserved on the way out. An EPUB is a ZIP archive of XHTML and CSS with a manifest — essentially a small website packaged as a book.
For handling rather than for size. An EPUB is a ZIP container with a different extension and a required internal layout, so wrapping it in another one compresses essentially nothing — the second layer is there to bundle several files into one, to survive a mail system that mangles unusual extensions, or to stop a browser trying to open the file instead of downloading it. Unpacking gives back the original file untouched, not its insides.
